I actually found out today that the controller working ground is someone who I know. He's actually my aunt's brother-in-law. Amazing work!

Great save indeed!

I was wondering, are there lines that tell you there is a runway on a runway? Or is that just a taxiway thing?

Would he have stopped on his own (if he was paying attention)?

The runway marking is visible on the photo in the report above:
http://www.avherald.com/h?article=4344c0a2&opt=0

So, yes, in this case he was about to face a white line separating rwy 33L from 22R. So he could/should have spotted the fact he was about to cross a runway. But would he have noticed and stopped? The pilot had vacated the runway early - exited to the left and then made a sharp right turn -  this rarely makes any sense. Seems the pilot was disorientated/distracted already. Ground controller likely was the last in line to prevent the accident. Well done Boston Ground!

Ah I see the lines.

Assuming they would have lights at night too.
